Whatever works for you. I've seen guys throw the longer hooks palm in without any problems, just make sure you have the proper mechanics of the hook.

If you're countering over another southpaw's jab, such as in slipping to the inside and throwing the right hook over top, it might feel a little more comfortable if you rotate your knuckles inward like you do against an orthodox boxer.
